I've been playing Madden 13 Wii U for a little while and it ran fairly well. But then I played a game and suddenly noticed that there was a lot of lag in the game.
The only thing I can think of is that I had a hard time getting the game in the case and kind of jammed it in. I hope I didn't inadvertedly bend the disc or something.
Other possibiliies are that I installed the new Wii U update, I updated the rosters, or that I simply didn't notice before :\.

Try taking the disc out and getting rid of any sort of dust and blow on the part where you put discs in the Wii U.
Try contacting Nintendo if all else fails for a new copy.
