You're kind of nuts if you think Shadow is what introduced dark elements into the Sonic series. Ever play Sonic CD, Spinball, or SA1?
Shadow was introduced as an evil Sonic for Sonic to fight in SA2. Fans liked him, so SEGA BSed a way to bring him back and cash in on the character with his title game.
Getting rid of Shadow would likely remove some of the actual decent things from Sonic, as his interactions with Shadow are great (how Sonic always kicks his ass and messes around, showing how pitiful it really is for Shadow to continue pretending to be edgy).
Sonic 06 wasn't a bad game because of it's story, it was a bad game because it sucked as a game and was rushed out a product to cash in on with no effort. Silver doesn't really suck as a character in any other games or even in the comics.
The reason for Sonic games failing is because SEGA didn't know how to make the games good without trying to appeal to every fan out there (or specific fans). Unleashed tried to cater to the God of War mechanics, Shadow tried the gritty re-imagining genre, Sonic 06 was a rushed project nowhere near completion, Boom was a third party project that had a bunch of pitfalls and team problems, Heroes tried to cash in on the Sonic Adventure model without trying to improve upon it, and Genesis was a cash grab with no effort in the port job.
It had to do with SEGA's marketing schemes, it's why there were so many bad games at once, but it seems like they learned since then. Sonic 4 was decent (only whiny purists hate it), Unleashed was fantastic (people only gripe about the werehog), Generations was great, Colors was great (it played it too safe), and Lost World was pretty good (SEGA actually tried to make something new, it was a fun and imaginative game). Sonic fans are the worst fans out there and demand specific games and crap on others (all the BS 2d vs 3d arguments), hell, half of them don't even know what they're saying when they whine about Eggman's name (his name was Eggman in the original japanese edition on the first game, Robotnik was given to the English games to fit the cartoon canon).
