But seriously, I can't really think of any great games from great companies other than Nintendo (wasted youth).

SEGA, Square Enix and Capcom. It's more or less the great music in their games, than the actual games themselves.

Nintendo is my favorite. But If I had to pick one that wasn't Nintendo it would be most likely Capcom. I choose Capcom because they make the Resident Evil Series and I really like them, especially Resident Evil 4.

BioWare. Great RPG's. Preordered Mass Effect 3 and The Old Republic already. I have played the two mass effects as much as ocarina of time (like dozens of times haha)

I would have said Rare, but... yeah.
Naughty Dog and Retro Studios probably, since they're pretty much the modern equivalents of Rare. Also Valve are pretty damn awesome.
