So apparently Metroid Prime was originally planned to have Super Metroid fully playable as an unlockable bonus. It was removed by Nintendo though as it was running using a third party emulator.

So instead of just making a emulator from scratch to replace the third party one, they just threw it out in anger and of course policy issues.

Because making an emulator from scratch is easy. This was added in late in development, remember? And it was done by one guy, not the whole team. No way they were going to make an emulator from scratch just to run one game, especially so close to the release of the game (they didn't have time, unless you think they should have delayed it).

For the record, Batbot was being sarcastic about making emulators from scratch being easy. Writing an emulator requires you to figure out each and every feature and quirk about the hardware the game originally ran on, and be able to reproduce it faithfully. Plus you would still have to perform quality control to ensure it actually works.
