He has legs.

He is supposed to have amputated legs like the first 2 games.

 

how do you know he doesnt have boots over his missing legs?

It's pretty convincing that they are robot legs to replace the real ones to have better blood circulation. Now if you look at Fox original design on SNES. It;s clear they are robot legs. Real pilots do not amputate they wear a suit that is very tight around that area for blood flow.

Clear those are not boots. Late incarnations post N64 have Fox in Boots so Nintendo got away from that but originally Fox and the others purposefully had amputated legs.

 

Nintendo has been known to be darker than given credit for.
