How wrong is it that I see the Metroid Prime games as an spin-of series and has noting to do with all other metroids games?

Sakamoto has said that the Prime series is classified as a side-story, and is indeed 100% canonical. (and I thnk he did oversee their development some; he just wasn't majorly involved in them.)

So, basically, they do indeed exist in the same world as the rest of the series, but they are a separate story line from the main series (all numbered games + Other M), and are supposed to take place between Metroid and Metroid 2.
