When you get your second floor expansion to the Museum (you have to wait until it's available in projects to build), you pay the 10,000 bells fee for a room and just drop your items inside.

Oh okay. Still a little new at this. It's been AGES since I played Animal Crossing. (last one I played was on GameCube)
