Given all of the times that it has essentially been removed from it's foundation or has been undermined (to build another castle below it), wouldn't it's structural integrity be compromised? or is it being constantly repaired, which would explain the minor differences in design seen in each game?

I like to believe that it's being constantly repaired/adjusted, but they're not gonna demolish a whole castle and build a very similar one to it. Oh wait, it's the mushroom kindgom.

I imagine they do have to rebuild/replace it's wings and over time reinforce main load bearing beams and stuff. I'd expect E. Gadd has built some sort of construction machines to speed up the process and reduce costs.
Meck, I wouldn't be surprised if E. Gadd has a bunch of castles pre-built and stored (either by miniaturization or a storage crystal) and just plops a new one on the castle grounds if the old one is damaged enough.

I don't think E.Gadd is that involved with them or the Mushroom Kingdom. I don't even think he lives in the Mushroom Kingdom either.
I would say that Peach just has a bunch of Toad servants working on it every year to make adjustments and such. Toads have super strength so they could do the work easy.
