Exactly. Something similar that is ticking me off a bit is that some articles were saying how the YouTube app now available on 3DS doesn't support 3D. Did they really expect it too?
This isn't on Nintendo..... Google well, YouTube would have to recode to support the type of 3D that the 3DS displays and they simply are not going to spend that much time and resources to do that just for one small platform in the grand scale of devices that consume video.

The 3DS could do SBS which is one of the HTML5 3D options you can select on youtube.
The only thing that's bugging me with the 3DS YouTube app is that much like the eShop and Miiverse it's actually an HTML5 powered app and not an actual native "application" like the Nintendo Video app. It's sluggish and the page loading is too slow for me. Yeah you can still watch vids but it's not really a go to app for watching videos frequently.

HTML5 is a web standard yes, but the video player which uses the either webm or h264/vorbis codecs underlying youtube/3dsapp/html5videotag is a piece of native software.
