I don't think you read the first post.

I did, hence why I put at the beginning I do not know of this close work they have done in the past. I'm just of the opinion that Capcom would be for lack of a better word too busy milking their franchises by porting them to Wii U for them to even consider partnering again at least not right away.

Milking what franchises? I don't think sequels and spin-offs mean ports y'know?
All companies do ports, and i don't think Capcom is a particularly bad company for doing this. Ever heard of Ubisoft?
I feel they should work together again, but not on an existing franchise, I feel that ship has sailed. A completely new game, with the awesome Miyamoto San's brain behind it with a colaboration between Nintendo and Capcom would make for a very interesting (and hopefully) awesome end product. A new RPG would be good!

This seems like a really cool idea. I hope that something like this would happen in the future.

I would love to see Capcom and Nintendo team up again, but for Nintendo Vs. Capcom.

Lets take for example this generations game Street Fighter 4, now 3 itterations of the same game with a few added people (which could easily have been DLC) I would say is milking a Franchise. Remakes of Resident Evil 4 and Code Veronica for XBLA and PSN once again I would say is milking a franchise.

The original Street Fighter 4 wasn't coded for character DLC. As for SSF4:AE, it IS DLC (for $15). The disc is mearly for those who did not buy SSF4. If you own SSF4, just go on PSN/XBLA & download the upgrade. Happy ending.

Anyway, I'm open to the idea, regardless of it's another Capcom-made Zelda game or Nintendo vs. Capcom (either by Ono or Niitsuma, since they're both open to the idea).

Minish Cap was the first Zelda Game I ever played, so my answer to if they should work together again is heck yes.

Nintendo needs to partner with Capcom again.
1) Potential for Mega Man to actually appear again... properly.
2) Capcom has hit a fan rut. However, they tend to be super successful with the fans whenever they do something that includes Nintendo. Take the Wii for example, not exactly a hardcore machine for third party, and then Capcom dishes out TvC and MHTri. The Ace Attorney series, which has pretty much made its home on Nintendo Handhelds (and you've also got Ghost Trick in that mix too). Then you've got Capcom's takes on Zelda among other things.
3) Saving the best until last:
