I believe if a level on the map is red, it has two exits to different paths. If it is yellow, it has one. Something like that. The game will tell you this bit of info.

Oh I know that lol.
But like how do you know when you've gone through all the secret exits and completed all the secret levels?
I haven't played it in ages buuuuut... if I remember, the little circle the the overworld mario is on will be red if there's still a secret entrance in that level. (I think, don't quote me on that)
