I have it hooked up as you say - Wii U to Receiver using HDMI, then Receiver to TV using HDMI. I'm not using the Nintendo cable, as I had a bunch of cables already. The cables should be irrelevant though, as HMDI is digital - it will either work 100% or 0%.
I've found a lot of people with the same issue you mention - no sound at all out the rear speakers. My rear speakers work fine 99% of the time. It's just EVERY speaker goes silence for half a second every minute or so. Weird!
